This may be a little off topic, but are you considering using Neo4J?  Given the large instance data sets, I have been finding it an ideal database to work on as it models graphs really well.  It uses a traversal model to find associated data which is very well suited to what you describe below.

The 10 functions are: Entity Extraction, Relationship Extraction, Semantic Integration, Entity Disambiguation, Knowledge Base, Visualization, Query, Analysis, Ontology/Data Model, and Reference Data

 

The Ontology Summit content provides Reference Data to show those 9 other functions!
