I don't have enough background to fully understand this ontology,
but with its heavy use of system (meta) classes, there is no way
to use the generic Protege to OWL converters to extract an OWL
file.  Either the file needs to be manually pre-processed with
Protege core mode, or a converter script needs to be written.    (02)

You could be able to save it to UML 1.4 with the UML backend, but
again the UML backend is not prepared to handle your system classes
correctly (and may have other limitations).  If there are PAL
constraints
in this, then it gets worse.    (04)

Sorry, there is just too much going on in the moment.  Without any
formal excuse to work on that I will not be able to look deep into
this issue.  It would certainly be interesting to implement SCL
support for Protege, but without funding there is nothing I can do.    (06)
